When you empty your Temporary Internet File Folder, you lose all the Favicons associated with that site. Assuming your using Internet Explorer:
Create a new folder on your Desktop or a location of your choice and call it Favicons.
Now go to your Temporary Internet File Folder where any Favicons in there will look something like this . . . >> Click here << . . .
Right click the Favicon > Copy > Then paste into the new folder on Desktop called Favicons. Do this for each and every Favicon you want to preserve, but remember not all sites use Favicons to promote their site and if you have recently emptied your folder, they won't reappear till next time you visit their site.
. . . right, what you need to do now is go into your Favorites folder, right click an icon > Properties > Change Icon > Navigate to your created Favicon folder on your desktop > Highlight required icon > Open > OK/Apply/OK.
This now associates the icon with the Favicon in your Favicon folder. ie when you delete your Temp Int Files from the Folder, the icon(s) remain. You will have to do this for each Favicon you want to save.
Alternatively, and in all honesty, an easier way is to use >> Favorg << . The FavOrg program uses a similar automatic method of copying the Favicons it finds and places them in its own folder within the Program files and uses this cache. Realistically, the FavOrg way is easier, but the manual way I have decribed above doesn't intruduce a third party software program to do it.
