hav windows xp on both my drives by mistake? how to format & reinstall..

I have a situation which i dont seem to be able to tackle and need advice from you please. Since my partner's computer was very slow and a virus was found she decided that she shud reinstall windows xp. The PC has 2 drives c: where windows was initially installed and D: which was for backing up files & data. She tried reinstalling windows xp through the cd, all done but after i checked the system, the virus was still there, all the data on D: was gone (which wasnt a problem) and windows xp was installed on both C & D drives.

Now, 1st, i do not know if the windows xp is running from C: or D: so from my computer which drive do i format ?
2nd...i did try to format the D: but it says it has some important files for windows to run and cannot be formatted...same says with C:...

pls advice...
